Climb to the top of the Great Tree. Once you are outside, go to the southeast part of the tree and drop down to the Goddess Cube using your Sailcloth. Fly to the small island northwest of Fun Fun Island and climb down the vines to reach the chest at the bottom of the island.

Enlarge Lake Floria. On the way to Lake Floria, you will see a Bird Statue. Walk to the back end of a cavern to find a Goddess Cube. Fly to the floating islands west of Skyloft and use the Clawshots to reach the large island. Dive to the northwestern side to reach the Goddess Chest. Finally, again starting from the top of the Great Tree, look for the root you can hop to with a tight rope attached. Carefully cross and activate the cube. Your reward will spawn in Thunderhead in the northeast section.

Climb a bit more and you will reach the next cube. Once you enter the Volcano Summit, make your first right and follow the path until you hit a lake of lava where you can spot the Goddess Cube on a small platform in the middle of the lake.

Once you have, then there will be a series of small platforms you can hop across to reach the cube. This chest is also in the Thunderhead storm on the western side.
